Good news first: My bike runs on both cylinders. Now I have to remember to stop touching the pipe that was the dead cylinder.
I purchased some cleaner from yamaha. $12 for 32oz. After draining everything, I didn't notice any goop coming from any of the passages and it has the same color to it. It did, however, make a furry mess all over the carbs that I had to scrub off with a brush. Very similar to what caustic cleaners like Castrol Superclean do to aluminum. It took quite a while to polish the insides of the slide bores. The directions start off suggesting a dilution of the cleaner with gas, but later suggest a stronger solution and leaving it overnight. After reassembling everything, it still didn't work, although it seemed to help the original working carb. Well, I took them back off and 'accidentally' dropped them several times. Apparently the carbs got the hint and both sides worked. After 3 weeks, it almost sounds weird to hear it on 2 cylinders. Eventhough it is running, I am still very reluctant to trust the bad carb.

The product is geared mostly toward a running bike (most of directions are wrote for it), and I imagine it would perform very well in that capacity. I don't recommend it for long soaks. In the future I will either mix up my own solvent, or completely strip the carbs down and use standard carb cleaner.
